Just give each one a clone count, like the infantry version, that can then be replenished at CRU installations. It would be similar to ammunition in HAVs and would make the destruction or possession of CRU installations a tactical choice.

As a logi, I can run around the map, dropping uplinks everywhere at almost no risk to myself. If links are scarce on the map, I can get hundreds of WPs in this fashion which translates into ISK in my wallet. However, as soon as I put a mobile CRU ...

You're right, they are hard to get used to. I really wish there was a way to practice getting the hang of the controls outside of matches. It really sucks to buy them and then have to try and learn how to fly them while being shot down.
